After destroying Earth a few years ago, the alien race Gauna continues to hunt down the remnants of surviving humans. Humanity flees across the galaxy using giant spaceships. In 3394, a man named Tanikaze Nagate went off the top of the ship to search for food. It was then that Tanikaze realized that the Gaunas had begun an attack on the Sidonia ship. Now the last hope of mankind depends on Tanikaze and his friends.

In the 21st century, mankind seeks to live on Mars by sending two species of living things that can survive in the harsh environments, they are algae and cockroaches. However, the ability of these two living things is far beyond human understanding. In the 26th century, a deadly disease known as Alien Engine Virus has arrived on Earth, and its cure can only be found on Mars. The problem is, today's Mars is dominated by creatures known as "Terraformars", the mutated cockroaches that become very strong and smart.

The only way to stop them is to break their hearts made of steel. But if humans are bitten by them, their fate will be much worse than death because they will turn into the same undead as they are.

Hinomoto Island survived this disaster and built a giant wall to protect itself. The only way to get inside the wall is through a steel-coated train built by a young man named Ikoma. This young man is the hope of saving humanity by creating a powerful weapon that can penetrate the heart of Kabane.
